The drawing has to be on layer 2 because if you draw on layer 1, you'll have to color it on the background, but if that happens, make another layer and drag it below the first. Then you just use it for coloring.
Make sure on step 3 and 4 the opacity on the lighter and darker colors for shading are low.

I'm coloring some lineart I got from somewhere else on dA. It's not transparent, it's WHITE. Seeing as you look to be a Hetalia fan yourself, you need to understand how much I want to color in Iggy properly...

(But I'm already coloring it in Paint.NET, so who cares?)
